Best airport to fly into for Beacon shows?

I'm a New Yorker and of the two I prefer LaGuardia as it is less busy. It doesn't make a lot of difference. Even Newark (although it is in New Jersey) is about the same distance as the other 2 so your choice should be more around most convenient flights. If you want to take a train from the airport to NYC vs a cab or car service, JFK is probably easiest.

Laguardia is probably the shortest and least expensive cab ride. Cab fare to Beacon neighborhood (with tip) $40 - $50.
I've never used Newark or JFK. Laguardia is served by Southwest so you might be able to get a cheap fare.

Keep in mind you can take a train from Newark to Penn Station and the subway up to The Beacon neighborhood

I haven't flown out of JFK in many years but my recollection is that LaGuardia is a good 20-30 minutes closer to NYC depending on the traffic.
I would take the cheaper of LaGuardia or Newark and let cab fare/proximity to your hotel be the tie breaker.

Plan on a looooong night and pace yourself

All 3 have their pains in the ass but either is fine.
JFK - great if you want to take the train; cab ride will be more expensive if you are staying in Manhattan.
LGA - quicker and cheaper cab ride; M60 bus goes straight to 125th St if you are staying in Manhattan. No direct subway.
Newark isn't quite as convenient on paper, but it's just as fast to get into Manhattan typically. Just a pain in the ass to go through Penn Station. Sometimes that means cheaper airfare though.
